Gardens of Stone DVDs currently available lack a few of the original scenes also.

As an Army guy, I have a question: Why is Danny wearing that white Navy uniform, but Jo gets to wear that brown Marine Corp looking uniform? Is it cause she's an O4, and he's an 02?

It was part of the humor of the movie. Tom Cruise and the other guy wore Naval Whites to Cuba oblivious it made them more of a target for Cuban snipers. The lady was briefed properly before travel to wear the Khaki or camo uniforms as they were deemed safer. The Marine driver in the jeep mentions it on the way to see Col Jessup as they are riding along the fence line. Used by the movie director to show she was taking the case more seriously than they did.
