Can the APFT failure chapter process be stopped if the soldier passes an APFT after the process has been initiated?

It is a judgment call by the CoC, just like the chapter itself.
Personally I think the goal is to get the Soldier to meet the standard, or throw him (her) out for not doing so. Having finally met the standard, the judgment call to me would be whether I bought into the notion that the Soldier had turned the corner, or if this was a final grudging bit of motivation to stave off being discharged. The Soldier would have to convince me in person to advocate for that to the commander, and I would need the full buy-in of his FLL to see it through with a plan to maintain and build the Soldier's fitness to an acceptable and non-marginal level.

I think that's the Cdr's call, but I would counsel to stop the chaptering process. If the Soldier has truly turned the corner IRT PT, the issue will never resurface. Otherwise, it's back to tossing his/her butt out.

1SG Michael Blount - after failing my 1st apft i passed the 2nd one but they told me it was diagnostic. i took another a week after and passed but they said it was nullified cuz other soldiers complained they ran extra lap. i was made to take another one which i ended up running the snow and i failed my run by 16sec. my commander has initiated chapter process but i have not signed any paperwork yet cuz i asked to talk to him but i have not gotten the chance yet. i ask what's next thing to do?

SPC (Join to see) - This is a situation that I wish I had some context and background on, but if I just take what you say at face value, I would recommend a visit with your commander by appointment, and a diagnostic PT Test with your FLL so you can show your CO that you just had a bad day in the snow and cold.
Having said that, you need to train to the point where snow and cold aren't enough to knock you off the standard.

Depends on the timeline, Commander's should stop the chapter but if it is already on the signature authorities desk it's too late.
