Plague (yersinia pestis) finds its natural reservoir in larger rodents like prairie dogs and ferrets. It doesn't hurt them, but they can carry the disease. To eradicate plague, you would have to exterminate the populations of rodents that can carry the disease which could have serious negative impacts on ecology... and you would have to get every last one. If even one that was carrying the disease got through, plague would return in a short time.
