I'm not sure I understand the concern. Isn't the whole point of investigating the transition team members to find out if someone on the team colluded inappropriately with Russia? If I had done something wrong and I was on the transition team, I sure as heck wouldn't have let it get in the GSA files.

If they are evidence of foul play you want to kick dirt on them rather than face the fact that a criminal committed them?

If Mueller did obtain emails without proper legal proceedings, they should be thrown out.

Agreed. However, since the Trump transition team was using a government email server provided by the GSA, it is highly likely that GSA did not violate any rules when they provided the emails requested by the FBI for the special counsel's office. I acknowledge my email is not private everyday.
