So last year my NCOER wasn't ready till around 93 days after it's thru date I kept asking about it. It finally got done when I asked the BN CSM. So this yeah when my NCOER was written of course the counseling dates for initial and the first later dates are the timeline of me waiting for last year's NCOER to be completed. Will this be an issue with HQDA?

The rating period for your last NCOER ended on the thru date of that last NCOER.
Even though it was submitted late, the your new rating period still started the day after that thru date on the last one.

You, the Soldier, don't get beat up for a late NCOER. Your S1, G1, and chain of command, will get beat up about not meeting time lines. As long as your NCOER is uploaded in time for the next board to view it will not negatively affect you.
