Can the army recoup my bonus over 2 failed PT test and passing the 3rd?

I failed 2 APFT and passed the 3rd. I was paid my full bonus at the end of my contract but now the army wants to recoup most of the bonus. Is this against the obligations of my contract if I passed the PT test before the end of my contract?

Yes, they can.
You were not eligible to receive a bonus for the period of time starting with your first failed APFT up to the day prior to you passing the APFT, they will collect that prorated amount.
Go back and read your bonus addendum, your obligations were to have no unexcused absences and no flags.
Flags are a Suspension of Favorable Personnel Action.
Bonus payment is a favorable personnel action.
