In a nutshell, you might have a problem.
The issue is that with the profile, you won't be able to take an APFT and lift the FLAG for failure (assuming of course the profile covers an APFT event).

You need to concentrate on healing from injury, and maintaining conditioning so that you are ready when the next record test comes around.

You will need to be more specific was you APFT for record? If so you will be flagged for the failure and once your profile and recovery time is over provided this is not your first you should be offered the opportunity to pass your APFT.

Will the flag remain while on profile?

SGT (Join to see) it will so while on profile you need to adhere to the guidelines and get yourself ready to pass as soon as your able.

Yes, the profile after the failure has nothing to do with the APFT. If getting on profile after an APFT failure deleted FLAGS I’m quite certain no one would be flagged for an APFT failure.
Instead of looking for an easy way out from the flag, take care of your injury and pass the APFT. Good luck SGT Gonzales.

If you’re asking whether the new profile could somehow nullify the APFT, then No. If it’s a Record, then you’ll be flagged. Depending on the APFT Limitations on the profile, you may be able to take one with an alternate event. Otherwise you stay flagged until you recover and pass a Record APFT.
