It has recently become a matter of contention in my command whether an unarmed covered quarterdeck watch who is stationed at a podium inside a building is required to salute.
NAVREGS Chapter 12 seems to say that the QD watch is supposed to, but no one in the command has seen this before.
Is there a regulation or manual that says anything contrary?

In "A" School all the barracks at Great Lakes had Quarterdeck with an OOD, and you saluted him when entering/exiting along with the ensign and they saluted back.
Try looking at it from a different angle, instead of focusing on the indoors part focus on the fact that it's a quarterdeck and look for that instruction.
Sounds to me though your CO needs to just make a decision, so your command can move on to more important matters. He can write his own instruction if it makes him feel better stating that area is a quarterdeck and will be treated as such.

I have been retired for 27 years, and unless things have changed drastically, when you enter the Quarter Deck from the brow, you turn to the Flag, Salute the flag, and salute the OOD and request permission to come aboard.

PO1 Michael G. - I personally don't think a Quarterdeck in a building is any different from one on a ship, and my initial comment stands. Yes a salute is required!

I remember at A school, and later in boot camp...there was a quarter deck inside the building, and we treated it the same as on a ship... so, yes...
