Gen Flynn was making a point about how people might be led into situations similar to what happened to the Jewish people in Nazi Germany. Essentially warning the audience to be vigilant before it's too late. Or in other words, pointing out how everything can appear to be reasonable actions by a government, until there is a revelation that something more nefarious is going on and it's too late. This exact scenario he spoke of is depicted in Schindler's List.
