Should I have been promoted when I was under a Commander's Investigation?

Sounds to me like you've already been promoted in the system and the unit should pin you.

Investigations usually come with a FLAG until the investigation is over. And if the investigation comes back showing no fault on your part, then the FLAG is lifted and promotion is then moved forward. On DA Form 268 (Suspension of Favorable Actions), the code for Commanders Investigation is Code L.

When you are under investigation you are required to be flagged in accordance with AR 600-8-2. If you are promoted during a period you were supposed to be flagged, the unit is required to rescind the promotion until the flag is removed. If the flag was cleared favorably, your rank will be reinstated. If it clears unfavorably then the promotion is revoked

Not NO but Hell NO. Seriously Andy, if you are under an investigation 99.9% of the time you are flagged for a personnel actions- awards, promotions, PCS,ETS, etc.
