Question: Who updates deployment readiness? My primary doc said its my commander but in my 13 years i have been in i have never heard of a commander doing that. I know they look at the medpros to see who is deployable but not that they have control of changing it. Or am i wrong?

"Deployment Readiness" ... not sure what you mean by that. The healthcare providers (or, more likely, the staff) will enter in whatever medical readiness information into the system. Commanders will make DETERMINATIONS on certain deploy limiting conditions when you are Medical Readiness Category 3 (MRC 3), but the medical side enters the information.
In my experience, there are many times it 'falls though the cracks'. At larger MTFs there is usually some Medical Readiness Center (e.g., at the Fort Belvoir hospital, there is a Joint Medical Readiness Center*) that will update your MEDPROS information if you bring it to them.
If you want something to help you sleep at night, you can always read the DA PAM regarding the roles and responsibilities of medical information (who enters, who does what, Soldier responsibilities, etc)

Thank you for the info! Really helpfull. That's exactly what I thought based on my research and a couple classes I took on JKO. I recently had surgery on my spine and was put on red MRC2 because of it. After my con leave ended I noticed it was changed back to green which makes no sense since I need 6 months of physical therapy to be back to 100% in being able to walk run etc. But my army doc said it's the commander who changes that.

Healthcare handles medical readiness and has input on deployment/unit readiness. The commands responsible for unit readiness reports. Hell the Dentist can get you non-deployable for needing serious dental work.
